Okay, so not really sure what you’re looking for but here are a few things of SGA (McShep):
Seperis’s Crimes Against Humanity (http://seperis.illuminatedtext.com/sga/humanity.html) and really, pretty much all of her writing. But this AU is one of the best I’ve ever read even if its not complete. I believe she’s still working on it.
McShepMatch has concluded their 2009 masterlist, all of which have good and interesting stories: (http://community.livejournal.com/mcshep_match/83065.html#cutid1) I’d suggest Lavvyn’s “Storm Front”, Skinscript’s “Good Hunting” and Taste_is_Sweet “The Ones you leave behind” is so good that its tragic.
I highly recommend any of Lavvyn’s works, especially “Dearest.”

Two stories- Anunnaki and Unification written by Michele. Unification is the follow up to Anunnaki. Each story is 30 chapters and each chapter is between 7000 and 8000 words.
There are a couple back stories that are linked at the top of the page but are not needed to read the two ‘books’.
Why should you read it?
It is Jack/Sam/Daniel.
It is AU.
It is beautiful and honest. Michele doesn’t skirt over hard issues and the characters have honest reactions.
There is some BDSM in it as one of the support characters is into BDSM. Michele does a good job explaining the modivation behind being involved in BDSM.
Jack and Daniel’s first time is… raw and evokes sooo much emotion.
There are many little naughty scenes in the story. (Thought you might be interested)
THere are so many more reasons but I don’t want to spoil the story.

Orthain and Rina ’s “Sentinel 101″ series gets seconded. They also have a BDSM series called “Mine” and a fun series called “Asharoth” wherein John is not as human as he appears to be. Their PWP oneshots are lemony greatness. They also have several other good plotty one or two shots. They can be found at Area 52 HKH and Wraithbait.
Lady Gray gets another vote. Everything she’s written. Look for her on Area 52 HKH.
Lady Ra ( http://www.visionsofprettyboys.com ) is the writer of the “Sentinel School” (SG1/Sentinel) series and you should read everything she does. She does NCIS (4 stories), SG1 (mostly J/D) but she also created the First Prime universe with Tealc/Daniel), The Sentinel, (two other crossovers between Sentinel and SG1), and SGA plus a SG1/SGA crossover called “Wraithkillers” that is an absolute must read. She is in the middle of finishing SG1/SGA/NCIS/The Sentinel mega crossover. She focuses on happy endings for all which is always nice to read after reading the angsty stuff.

On WWOMB there’s Tiffany F ( http://www.squidge.org/~peja/cgi-bin/viewuser.php?uid=571&sort=update ) whose lj is under the name lexxiescott. She writes for all of the CSIs, Criminal Minds. She has a universe called “The Dragon Chronicles” The first 6 fics in it are CSI and later on CSI:Miami, but starting the 7th fic she adds NCIS, and then later CSI NY, Supernatural, SG1, Numbers and Criminal Minds in roughly that order. The fics are excellent and some of are favorite characters turn out to be Dragons with human “Bondmates” its a fantastic and extremely long series.
BuffyAngel68 ( http://www.squidge.org/~peja/cgi-bin/viewuser.php?uid=17&sort=update ) does NCIS, Criminal Minds, The Sentinel, and other assorted goodies. Check out her NCIS series “Help” (a real tear jerker) and ” Post Traumatic Stress” (BDSM oriented)
For real world AU head over Area 52 HKH and the author Dragonfly Promises. In this world SG1 is a Colorado Springs Major case unit with the occasional guest appearance of our friends from SGA.

The summeries that I am providing are liberated from the stories I am rec’ing. Also I am partial to series or really long stories, so while there will be a few short ones, the magority will be long.
I also agree that “Wraithkillers” by Lady Ra is an excellant read. It is a SG1/SGA crossover. Atlantis ends up with some unexpected new residents.

Ashtaroth- The real John’s about as far from a hero as you can get. In fact, he’s a demon. Or so he says.
Choices Series- Two boys meet in high school and think they’ll be together forever – here’s what really happened.
Sentinal 101 Series- Rodney was a Sentinel who didn’t find his guide. Somehow John misses being tested. Of course much later they would meet. Rodney going all these years without a guide doesn’t realize what he’s smelling and of course John is just clueless.
The World Acording to Rover Series- This one is huge and revolves around an Ancient cart that acts like a dog.
The Clothes make the Man- Designer Rodney McKay loses a model shortly before the launch of his next collection, and guess who he sees working on a construction site right outside his windows?

A series by Negolith, Progect Atlantis, is a great little read. SGA. Atlantis is a top secret think tank located off the coast of British Columbia, and Pretenders – the races of myth and legend – live among us. John Sheppard is just such a critter, and comes to find a home and family on Atlantis after a harrowing introduction.

So, like you I had a hard drive crash recently, with nothing recoverable. I lost so darn much stuff, including all my bookmarks. However, I did notice that you had starwars up there as something you like to read. Now, it seems you like original trilogy, and who doesn’t because you’re right, Luke and Han could totally have hot force driven monkey sex. In comparison, the second trilogy is … less satisfactory. Likewise, I’m not too thrilled with most people’s OTP of Obi/Jinn. Probably because I ran into http://www.siubhan.com/sithacademy/ the sith academy first. It’s a mixed bag, some really good, some clearly for a single punchline. You should still check it out. Reworking/doing their own version of the great ‘Male Enhancement’ by Lavvyan, these two come up with an amazing, long fic about Rodney ordering a blonde female sexbot, and a gorgeous male one- John- arrives at his door. John is not just the wrong ‘bot, but much, much more advanced than Rodney could have possibly imagined, and hiding a deadly secret…Well written addressing a fave scifi trope about what makes someone human, this was very long and so well written and received that it spawned both two prequels and two+sequels.

Vividly drawn showing the psychological torments of loss of freedom and free will and the guilt of a victim of sexual exploitation forced both physically and by mindfucks to ‘develop’ his sensual side (the prince and princess are young and beautiful, the former looks a lot like John) The peril of being in a court riven by intrigue.The long term effects are realistically portrayed. Epic.
